Mohamed Salah then doubled their advantage from the penalty spot after Gakpo was fouled in the area.
Dominik Szobozslai put the tie beyond doubt with a composed finish, before captain Virgil van Dijk headed in a fourth.
On Wednesday night, Newcastle beat Arsenal 2-0 at St James Park, after winning the first leg by the same scoreline.
The final will be played on March 16.
